Hi guys I just had the same problem this weekend. I took off my roof rack and
put in replacemant bolts when I bought it last November . We went camping last weekend and I had a big puddle in the cargo area. It was coming from the roof above the corner right window , the headliner was wet. Once I got home I took off the clip and found that the seals from the roof rack holes were not sealing well on the front bolt. So I went out and put a rubber washer under the clip and another one under the bolt. Then I added some silicone for good measure. Lets hope that works. I just hope none of the other holes decide to leak those covers are very hard to remove once they're on .
