The third connector with the smaller, narrowly placed connectors is for the steering wheel controls. The other 2 connectors that look like the harness with larger, wider spaced connectors contain all the speaker and power connections.
The steering controls are a bit more involved and I don't have them. The subwoofer needs a power signal. In the FJ it seems to use the blue power antenna wire. Do a search for subwoofer install and the Pioneer AVIC-D3 install as much of this is written up on those threads. Good luck.
