Ground clearance is affected by tire size not body lift. Body lift allows for bigger tires hence more ground clearance.

You can put 37's or bigger on a 16" wheel, so yes you can keep your wheels.

Edit:The TRD's are 7.5's so I'm guessing a 285 max width tire. Might "look" a tad narrow on a FJ with a 6" lift.
