Putting a skid plate on there after the crossover mod might cause a heat issue when moving slowly as in offroading or sitting in heavy traffic.

I don't think that the pipe will get that hot that far down the line. I've had other exhaust like this, and the heat has not really been an issue.
Also, you guys are all talking about heat, but that's the last thing I would worry about. Besides, all skid plates would have the same issue, regardless of the crossover pipe, since they all cover the pipe anyways.
You deal with these things in order to make a better performer off-road. It's a give and take.
On another note, someone said that header wrap doesn't work well...I call BS....wait.....
BS.
I've had header wrap on several very hot cars with big V8's, and the manifolds are touchable after running in the hot summer weather. Also, aside from header wrap, there are things like starter heat shields, sheet heat protectant, spark plug boots....they work well. You can use these products to keep the heat in the pipe, and it will not soak out. The heat retained in the pipe will be fine in there.
In normal situations, header wrap is not used because it traps heat in the header so well, that the headers are red most of the time (under the heat wrap) and the metal actually breaks down from the heat, causing failure of the header. When you are talking about a 4 foot section of pipe, this fear is almost pointless. The heat will not cause the pipe to fail, and if it does, it's a 50.00 fix.
There are gives and takes to each situation. The better the ride performs, the harder components work. I know for a fact I will have no issues with a reroute of the pipe, more cramped skid plate, and if needed - heat protectant wrap. I will most likely wrap it anyways. Cheap insurance.
I would be more worried about the grass under me off road, then I am about the gas tank or TC. But just in case, header wrap, or a heat blanket will eliminate all concerns for me.
