I was told by a Toyota Trail Team rep (this was a question he asked at an event for prizes) that the "F" was the engine designation and (only with the FJ Cruiser) "J" was for Japan. Ahhh I just checked the Trail Team site and the guy giving the demo was Chris Nelson.

The FJ cruiser was made, in a sense, to pay respects to the FJ40 of earlier years. Toyota passenger cars were not very popular in the early decades of importation to the U. S., and the FJ40 is what kept Toyota's U. S. sales alive. So FJ, in FJ cruiser, was taken from the FJ40. The F, in FJ40, referred to the 1F engine initially, then the 2F engine in later years. I was informed in our initial Trail Team training, here in Grand Junction, that J referred to the country of origin. So in the case of the FJ Cruiser, the F is more out of respect to its heritage, and the J is factual. That has been my understanding of the nomenclature. Of course, it allows you certain liberties with what you want the letters to represent.

Just a guess but FJ could stand for Fuji, since climbing mount Fuji (to check point 6) was the early Land Cruiser's claim to fame. The early truck was a "FuJi Cruiser."
