What kind of 'well known tire shop' does not have a lift? You mean the only way this particular tire shop gets their customers tires off the ground is with a hand operated car jack? Not sure I would want to take my FJ (or any car for that matter) to a place like that. Are they taking the lug nuts off manually too? I know this doesn't answer your question, but ultimately I don't think you should be doing business at that kind of place. Just my opinion.
They have the lift that you drive over, but its not lined up with the FJ's frame. So they used floor jacks, as they would with any body on frame truck where they would lift on the control arm--such as the 4runner. They said the FJ control arm though doesn't look like it can support the jack, and don't want to take that chance. Another place to lift on some vehicles are the center front skid plate, but again the FJ's is too week.

I'm still perplexed about the fact that they couldn't find a suitable place to place the jack on the frame...even w/o an owners manual (all my classic cars obviously didn't come w/ an owners manual), I've never had a problem finding a suitable spot on the frame. Hell, you can even raise a car with the jack under the rear diff. Again, I can't believe they would consider using the tow hooks before any frame placement.

Dude.... Turn the jack sideways under the frame where it is running parallel with the frame and start pumping away, they might have to get on their belly and get a little dirty buuuuuuuuuttttttttt, seriously man I feel sorry for you that you got flamed on this one, but it's common sense stuff that a tire shop should know. Maybe everyone was having a brainfart that day?
I was thinking "Tire Shop cannot Lift FJ" as in install lift kit... Not that they could not lift it... if I did not have a jack that will lift high enough, I would not be looking to jack under the frame, but use the lower a-arm as far out as possible as to not interfere with the tires removal... I would hope they had more than one jack too... the back i would lift under the axle housing on the side I needed to lift...
