I think I would avoid removing the shifter mechanism/cover/rail at this point.
your best bet would be to have the dealer or tranny shop have a look... maybe it is something as simple as a C clip/E ring or retainer let loose on the shifter rail/fork, worse case, something broke...

Reverse locked out

If the sensor by the foot pedal went out, will it allow the FJ to be put in reverse? I have an MT too but my foot pedal sensor has never had issues.. If that sensor locks out reverse, that could be the problem....

Well, I am one lucky dude. I called the closest Toyota dealer and he ran my vin. It turns out it is under factory warranty for 4 more days! I just dropped it off with them. On the way there, whatever is causing the problem decided to lock me out of 1st and 2nd gear too.

I was lucky enough to work the street lights just Right so I wouldn't have to start out in 3rd.

Also this morning it was only 17 degrees outside and my clutch pedal was stiff and wouldn't return from the floor very quick. It was sloowwww coming up so I told the dealer about that too. Tomorrow he'll call me and let me know what the story is.

Nice luck there. Report back after the diagnosis. I bet it's the linkage after hearing about 1st and 2nd as well. It also sounds like an issue with the clutch because mine pops out fast

The "sticky" clutch when its cold is a common thing amongst the manual FJ's, it retrurns to normal once it has warmed up.

The clutch pedal started behaving itself after a few miles. I was surprised that I was locked out of 1st and 2nd gear when I was getting close to the dealer. Whatever is causing the problem is getting progressively worse. I have a feeling they'll have the FJ there for a few days if they have to pull the trans to fix it.
Anyone have any idea how long the repairs they do will covered for?

Reverse locked out

Some of this stuff might be covered under your Toyota Powertrain Warranty that is longer than the standard warranty. Maybe that's what expires in a few days? Toyota does have a warranty on standard repairs but I'm not sure for how long...
