You fill it through the same filler tube as with the OEM tank.

I was down on the ground when I took the photo and yes, maybe an inch lower than the exhaust, but nothing appreciable.

It handles better with the tank on since I had been driving with OME heavy springs for about a month in anticipation of this mod and the back was a bit "bouncy" on top of the hard springs.
The tank weighs about (don't hold me to the weight - this is an approx. only) 40 lbs. Gasoline weighs about 6 pounds per gallon, which means that IF THE TANK IS FULL, it's an additional 114 pounds, or roughly 150 pounds more than empty/no tank. When you are carrying 10-15 gallons in Jerry cans on the roof of your rig for trips since the FJ has short legs and you need the spare fuel, you are packing roughly the same weight. The only difference is that my center of gravity is substantially lower and I don't have to horse the cans up and down from the roof rack anymore.
Around town with an empty auxiliary tank 40 lbs. means literally nothing to the handling of the FJ.

No. The auxiliary tank feeds into the main tank so it's not an either/or dual tank system. The old Landcruisers had fuel pumps and carburetors. It's a more difficult proposition with the FJ's fuel injection system and this turned out to be the more practical and workable solution according to MAF. I agree.
To tell you how sick I am, I was just out driving around so I could transfer fuel from the aux tank to the main tank. The pump is a beast and moves the fuel very quickly, on the fly, while you're driving.

I am also looking at having Larry at Dirty Parts install some underbody lighting and need a few photos to the left/right of the tank to see if there is any room left for these lights. Getting my tank installed 1 May!

Jeezo, Cactus- you are demanding.
There is about 6" behind the tank, more than that - maybe 9 inches on the right side of the tank, and a little less on the left. Plenty of room to mount lights (but why??).
Keep in mind that I have no mud flaps and the FabFours rear bumper so your set up could be slightly different depending on your after-market options.
IMO, lights that low will get beat up bad by rocks/mud. I suggest that you install high floods. I'm not saying "copy me" but this solution (below) works.
