One thing I'd suggest....flip those bolts going through the bushings on the crossmember under the tcase around so the heads of the bolts are on the bottom. You'll booger up the treads on a rock and have a harder time getting the nuts off later.
Jason, why'd you choose to inboard the lower control arm frame mounts so much? To clear the tires on full lock from hitting the lower links? Just a guess, but I'm curious as I'm planning to 3 link my 4Runner later and wonder now if I'll need to inboard like you did.

Yea in retro I should have brought the axle mounts in about an inch incase he ever runs a 37in tire or bigger. They will still fit but it's getting close. I also like a little triangulation on those lower links for stability. It has a pan hard but it's nice to give it a little extra help.
The cross member bolts need to be trimmed and will be flipped. There is also a skid plate that goes over that whole tube jungle.
When you do your runner, just make sure you follow the fab rules of measure ten times cut once measure ten more times, cycle the suspension, go home and think about it, ask a friend to look at it, think about it some more, look at 100 pictures online and then weld it.
This will be the first truck we have done 99% complete before we pull it out and drive it. Usually we do the front end, drive it bring it back in mess with it tear the rear apart build it. This way should be allot less time consuming for us.
