Towing

My boat fully loaded weighs 5860 Lbs with a tongue weight if 340Lbs. Will it hurt the FJ to tow these short distances on flat ground?

The short answer is "no". It won't hurt the FJ.

The long answer is that if you're going to haul it long distances you may want to change the gearing ratio from 3.73 to 4.56. Kits to do that are available but I'd suggest a professional install -- unless you're confident you can do it yourself.

I assume that is the weight of both boat and trailer? Stopping is going to be a little more exciting.

Trailer, 60 gallons of gas and every thing my wife needs to go out on the Delta for three days. My fishing gear doesn’t weigh anything.
