Come spring time I will be reminded how this vehicle catches every bug within 100' with the windshield. I hate the crappy tires it came with. I wish it had a sunroof. I wouldn't trade this truck for anything, even an M3!! I passed on a yellow M3 for the sunfusion FJ. Never regretted.
I agree with several people here. I wish my TRD FJ:
1) Was level, not squatting forward
2) Had a Sunroof
3) Power, Memory Seats
4) Locking Gas Door
5) Round, not Squared Off Fenders-The one stylistic feature I hate-heritage or no heritage.
6) My metallic Black paint looks great, buy is ridiculous to keep clean-I know, I know-but, I'm in Florida with few dirt trails. It's a work car and I need it looking good for my clients who ride with me.
Thay said, my TRD a great vehicle. I get into my 4Runners (98, 99) and they seem so narrow and the windshield (after 130K) seem claustrophobic!
I've had mine about a month now and the only thing I can really say needs improvement is the weak windshield (2 rockchips) and I wish the fuel tank held a little more go go juice...used to the 35 gallons my Avalanche held but then again, that thing would pass anything but a gas station...
I have no regrets though and am in love with this machine!
I haven't found anything that I don't like about the FJ. I added an ARB Bull bar replacing the front bumper and mounted a Warn 9500 winch on it but that was a personal choice and has nothing to do with not liking the stock vehicle. The tires that came with the FJ will be replaced with a better off-road tire when the stock tires wear out. Then again, there's nothing wrong with the stock tires, I just have a preference for a different tread pattern.
Love the truck and echo many of the sentiments I've read so far.
My biggest complaint is the rear cargo area not folding flat. I could fit so much more back there if the seats folded flat without that silly hump in the middle. I have even thought about building a false floor to even out the rear are with the back of the front seats.
Besides that I wish the FJ had heated seats and steering wheel. Maybe some spray jets for windshield fluid to hit the front lights. That is really about it though, Great, reliable, beast of a truck with decent mileage as long as you don't drive like a maniac i.e. shift before 3000rpm.
Many already listed; 1. Weak design windshield, catches lots of bugs, cracks fairly easily, 2. Back door windows should roll down, 3. Rear window should also roll down, (Both of those equate to better ventilation throughout!) 4. Tail lights stick out too far, fairly easy to hit/break, 5. Paint appears weak, lots of down-to-metal spots on front pillars already, 6. Manual transmission should be 2WD with option to put it into 4WD, (For better overall gas mileage.) 7. Access to back seats, easy to hit your back or head on top latch, 8. Back door, would prefer a tailgate. But don't get me wrong, even with all that, I love my FJ and don't believe there is a better vehicle on the market for the price!

the rear seats do NOT fold flat without headrests or otherwise. Also the windshield cracks easy. But my biggest gripe...
I can't stand how the upholstery catches lint like no other! My girlfriend bought a scion tC the same day I got mj FJ and her interior looks 100 times better than mine... mine looks like an old car because the seat fabric collects lint and is getting worn-looking really quickly.
Also I can't stand how the rear floor mats don't stay put.
