Moving to the Problem/Dealer Service forum, and making it a sticky so others who have this problem can chime in in this thread.
I don't know about the rest of you and I still have yet to have a VIN for my FJ. However, if the roof leaks it is going straight back to the dealer and they will remove, and replace, the headliner, roofrack, etc., until it is fixed. I'm not sure about the rest of the country, but in Florida's harsh environment, when something gets wet the mold will definately follow. Down here we get the nasty, respiratory irritating, sometimes deadly, black mold. The heck if we're going to spend that kind of money, and we're getting a decent discount, on a problem we have to fix ourselves. In addition, we're not going to drive a "sick vehicle" that was water damaged.
Our region, South East Toyota, has an unwritten, one year, "adjustment period," warranty that covers issues like this. They will honor it, even if I have to contact my attorney to have it fixed right. Those of you trying to fix a few month old vehicle,yourselves, are crazy. Once that headliner is wet, it's permanantly damaged and is a breeding ground for mold and mildew. You paid too much to have to do it yourself and get sick in the process.

If I lived in Florida it would have a new headliner already, however I do not live in Florida...the humidity in my area is 24% right now, and that is on a cloudy day. I haven't ever seen mold around here except for green stuff on cheese. We get about 15 inches of rain a year and the FJ lives in the garage (but I plan on getting the entire interior a lot wetter and muddier than a leaky roof could ever dream of!). It was probably a fluke that I identified the problem already. The leaky roof was identified two weeks ago, I've had the FJ for 10 weeks.
Nothing was done that would even come close to invalidating a warranty. As I stated earlier I removed the roof rack so I would know what I was talking about when I did go to the dealer to fix the problem, I doubt they know anything about it yet. Thinking I had identified the problem I added some rubber to the leak points, didn't work...now it's at the dealer.
As far as having the dealer tear the $hit out of my car every time I have a perceived problem, that's just dumb and inconvenient...if it turns out to be a real problem then by all means...

t' , I hope you don't think I was blasting, or shaming, you for trying to locate and fix the problem yourself. Please don't take it that way. I truly do appreciate all the good information, and pictures, that you've posted thus far. All I was trying to say is that, for what you paid for this car, you shouldn't have to put your own blood, sweat, and tears, into figuring out a manufacturer's defect.
One more thing, the Toyota Motor Company keeps a nationwide data base of such issues and defects. That way the can analyze where the problem is, be it the port, as specific region, etc. If you don't take it to them, they're unaware that you own an "affected vehicle" if that makes sense. In other words your not contributing to a possible recall.

You got yours from Downtown Toyota too didn't you? My headliner hasn't gotten wet yet and it's been outside through the downpour we got. *knocks on wood*

Well it appears the leak is not from the roof rack, but from the windshield. Apparently it was installed improperly. There is a small hole, at the top, letting water seap in because the windshield was not set correctly in relationship to the frame/seal. It will take a week to get a new windshield frame/seal to the dealer then it will be replaced.

Dagnabit!, I thought this was an isolated incident but guys keep an eye on all areas of your headliner below the roof rack attachments. I put mine through the car wash today and noticed water dripping next to the subwoofer as I was drying it off. Looked up and the headliner was wet (right rear) just under the roof rack attachment. After reading this thread I will try to tighten tomorrow morning. Otherwise JOHN ELWAY will not be happy to see me on Monday... (Keep an eye on it!).

been raining here for a couple of days, and I just checked...no leaks. I hope you figure out what is going on with yours. I was glad to hear the first leak in this post was the windshield.
Sorry you have to deal with this on your new truck.
