I am having the same thing happening! It has driven me crazy! What kind of noises are you getting (Alt whine?? Slight popping/clicking?)

It is very very minimal but it is there and since I am into audio it drives me crazy!

I am even getting some ALT whine noise (very little) with all my amps OFF and my head unit OFF coming "SOMEHOW" through my component speakers.

DO you think it's the crossovers or could it even be the speaker wire.....??

Thanks : ) my system BLOWS the factory AWAY! The Pioneer (Bridged) puts 200 watts RMS to those POLKS alone (I think it's really like 120)--- 350Watts RMS is going to the sub from my kicker 350.2 AMP (Bridged)- The Alpine Type R 10" inch sub can handle 500Watts RMS. On top of this I have 2 Runs of 4 Gauge power cable from the 2 amps going directly to the battery with inline fuses within 18 inches of the battery.

The SUB I got with that box is awesome! That box is well built and is small and doesnt get too boomy....(I added about 10oz of extra poly-fill from wal-mart 1.60 for a 16oz or 20 oz bag) Not sure if it helped tighten it even more....?

I love sealed enclosures.

But if I throw in some hip-hop it sounds GREAT!!!!

I didnt believe how much sound that 1 10" Alpine Type-R could put out!

I had this problem as well with my driver side xover. I moved the xover and got ride of the noise. Ssee socalboo's earlier post - I did the same. Well, actually, the stereo shop did. I brought my car in because I thought they'd given me a busted amp! The guy moved the crossover and the noise went away.

Good info on the X-Over location and noise interference issue.

Technoreid: I got a great deal on a POLk/Momo 10" sub that I'm putting in that box - I like nice tight bass - sounds like it will work out great.

check your grounds. you might have to re-ground your head unit. it is most likely a ground loop.

I have tried that.... any more advice?

Here are some tests and steps I have done to try and eliminate noise:
(Nothing has worked yet)

I disconnected all RCA's - Noise!
Changed RCA's 3 times! (to better ones each time)
Tried grounding the shielding on the RCA cables: NOISE
Ran power cable "OUTSIDE OF CAR" : NOISE
Grounded head unit and amp direct to negative on battery: NOISE
Grounded head unit and amp direct to negative on battery running all ...negatives outside of car: NOISE
Used a test speaker with 6 inch wire : Noise
Tried 3 different grounds: Noise
Grounded head unit and amp to same ground through sheetmetal: Noise
Changed Main amp from Kicker to Alpine 2 times: Noise
Moved crossovers to several locations helps but DOES not eliminate the noise. (my test speaker proved this)

Shut everything off: very very slight alt whine through tweets (I FIND THIS STRANGE!)

I dont know what else to do?

Also pleased understand that this is very VERY low level alt whine combined with some slight popping. NOTICEABLE if you really listen" and car must be running.

NO NOISE IF CAR IS OFF.

Anything else you could suggest?

Another thing I thought of was to disconnect the head unit going to the amp (pull the RCA's out) and then I hooked up a portible cd player with an 1/8 inch headphone jack going into the amp with 2 RCA males.

NOISE!

I have never had a vehicle I could not get rid of noise in - but the FJ might be the 1st!
