I have been through hopes and loops with my new sound system, and got to the point where I ended up just taking it to a professional shop and letting them redo the whole system since I had massive interference. They redid the ground (cut through the vehicle and grounded it underneath the vehicle) and added a new alternator ground (upgraded all grounds to 0-gauge since I am using 0-gauge power wire) and overall did a fantastic job.
I am using two amplifiers, one PDX 1.1000 to power two 5500 12" MTX's in a vented box, and one PDX 4.100 to power four Infinity Kappas rear and front, and the D3 powers the dash Kappas.
Basically, the audio shop has been trying to eliminate noise that is coming out of my speakers that is not due to interference they say. Whenever I turned the gains up remotely you would hear a loud hissing\crackling sound coming from the speaker, to resolve this they ended up installing a output converter which ended up greatly reducing it since I could turn the gains up on that, and not my amplifier.
However, they say that the reason the noise exists (note that before they told me my amplifier was bad) is because of the D3, and that whenever the RCAS are plugged into the D3's RCA connectors, the noise comes screaming back. Now, this is a surprise to me, as I gave them a BRAND new D3 since they tested my older D3 and it showed that the grounds had been shorted out on the rear.
I still have noise though, now it is 100% better than before, but the speakers still put out noise even when the volume is at 0 and the engine is off, so it's not interference, it's something else, and I can't find out what it is. Since it's doing that, it makes me believe that it COULD be the D3...but I just don't know.
Now heres my question, is it okay to use that line output converter? They said it helped mainly to reduce the noise since it converts the speaker wires into RCAS, but that it also ups the Voltage to around 5-volts (which is good since the D3 originally only puts out about 2 which just isn't much at all)
I'm kinda upset since I can't use my Matrix Line-Driver in place of the Output Converter since I would have to plug my RCAS directly into the D3, which would induce the noise again (they say) so I'm wondering, if you guys had a problem like this, how would you diagnose it and what do you think would be a remedy?

As if I trust you, first you say you installed your Viper System and that you are a great installer for alarms...then say that its great, and then it's bad and functions don't work properlly and it's not due to installer problem since YOU installed it, then I find out a month later that you LIED and did not install it, some best buy chump did...anyway thanks Tonka, and 5280 you can shove it
*Edit* Tonka, I checked up on that but that seems mainly to eliminate engine\alternator noise, I have neither...this is a odd constant hiss\crackle sound, I might end up buying another D3 just to pop it in and see if the guys are right, as there really isn't anything else that it could be. Everything is grounded, did the "big 3" and the power wire and RCAS are each ran on separate sides...meh

Try installing an RCA ground loop isolator. They are available from Radio Shack for about $15.00. I had the same problem and the isolator fixed it. Read more about what a ground loop is here.
