Headliner speakers are just "exciters" no size ignore them. Dash 3.5" is pretty easy and doors 6x9" is good replacement. The wires are there on the rear pillars also. Pop off the cover and they are attached just below.

Yes, your FJ is pre-wired for more speakers.
I am replaceing the door speakers with 6x9's...with the adapaters from a previous thread. Ordered them and recieved them within 4 days.
I will be installing 4" polk audio speakers in the dash, and in the rear pillar. According to the SEARCH function, they do fit.
I want good sound, so I will be replaceing the stock wiring with all new wiring from amp to speakers....as well as a new amp harness with an aux fuse block for a future 2nd amp, as well as a self powered Infinity 10" basslink.
I am also installing new 5" seperates in the rear, just behind the door spot....again, all new wiring. Dont know yet where I will place the tweeters though. Thinking drivers door somewhere, maybe the rear panels. I am leening toward the front, for acoustical purposes.
So...basically im putting in 4" speakers in the dash and headliner spots.
And 6x9's in the doors....as well as a self-powered sub which will sit behind my drivers seat....for now.
I am also replacing the Fjammer with a single DIN apline head unit. Sometime in the future I will replace the head with more bling, but for now I wanna get the basics down before I install a NAV type system.

I think the 4" wouldn't be a problem up front if you move the mounting point a good bit. My clearence problem on the 3.5" dash speakers was keeping the magnets off in the sheet metal inside. I took out the mounting plates used one existing hole from them and made a new mouting hole for the other side about 1/2" further away from the windshield. They are real easy.
On the 6x9 search for the door install thread. You can trash the old door speakers and use their casing for a mount if you don't want to make or buy one.

Dash and rear speakers are 2.6" stock. People have had anywhere from 3-4" rounds installed with minor tweaking.
Door speakers are 6x9". People have put in 5.5"-8" rounds, vs 6x9" coaxial.
And the rear is pre-wired for speakers regardless of whether you have the 6, 8 or 9 speaker version.
One caveat - you NEED the wiring harness from Crutchfield for the rears if you have the 6 speaker version. It's $10, and gives you the slack you need to install new speakers there.

You will also need to get the rear speaker grilles from someone - they run $30 each or so. TRDSource can help, or do a search on "rear grille part numbers."

Correct...I meant 4" in my stock dash up front, and stock location in the rear pillar.
Make sure too have the dash speakers connected to the headunit and your 6x9s on the front doors running on separate line. That way you can use the 6x9s power to the fullest without blowing your dash speakers.

Cant do that.
Head unit I am installing is Passive...meaning NO power out. Only low levels. That provides a CLEANER signal from the source, and REQUIRES an external amp to power all speakers.
I will be installing a 4channel amp....A rockford-fosgate I forget which size.
Front speakers will probably be wired in parallel with the door 6x9's.
Rear speakers will be in parallel with new 5" seperates in the new rear-seat side location...
Headunit has 5v preamp outputs, front, rear and subwoofer.
Also running a 4gauge power wire with distribution block for sub-and future 2nd amp (should I wanna add it later)
