They couldn't reproduce the issue. Grrrr...but I understand. So, they're flushing it. However, I asked while they're at it to check the programming since there have been updates since 2007.
Well, they'll check, but they charge $120 to flash the transmission unless there is a covered repair. Um...the flash IS a repair since it FIXES something, or they wouldn't have released a new version. And why do I have to pay for fixes?
Also, the dealership didn't tell me they couldn't replicate the issue and suggested leaving it overnight, until 15 minutes after the rental agency closed. Serious?
Oh, and the service guy has an FJ too. I expected more frankly...
jimmiee your posts have been more than helpful to me. Just wanted to thank you, the OP, and this forum. I have had this problem since I bought my truck with 135k miles on it. I've searched long and hard on Tacoma forums with no answers. I have a 2007 Tacoma trd and spent lots of time trying to diagnose the problem myself.
I have noticed the numerous amounts of 2007 Tacoma/fjs with this problem. I was told by Toyota 1 year ago that they do not service/flush the transmission. Called them 1 week ago requesting a flush and they said that they now do them. I am far out from the original warranty from the previous owner but am curious about any class action lawsuits?
Well, local transmission shop told me I need a rebuild. $3000-4000 for the rebuild. They told me they use better (raybestos) clutches and an after market torque converter. They also said they could use a different transmission fluid that would be better then Toyota's t-IV fluid.
Called Toyota to price a rebuilt transmission and torque converter. $2926 total. That's of course not including labor and $1000 core charge. If I went this route I would do the job myself. Still up in the air as to what I should do. I will quote a couple other places today. I'll keep you guys updated.

Yes. I may have been mistaken on the type of fluid. I thought I read it in the owners manual.
I priced advance auto and they have a rebuilt for $4250!!!! More then a rebuilt tranny from Toyota. No thanks.
Priced a local trans shop and the guy said between 1200-2100. The price sounds great but it also makes me Leary. I wish I knew how to rebuild transmissions because I'm a perfectionest and I doubt the same care would be taken from a trans shop.
Still pricing around tho. I'll continue to keep everyone updated in case some are concerned.

I have been in the transmission business almost forever and if my own transmission were to fail I would buy a Toyota Factory Reman, straight up. If you have ever seen a Toyota Reman apart you would know why I say this. The Toyota Reman comes with new parts that are never replaced by a retail transmission shop. I'm talking new bearings and bushings that are not available aftermarket. Also all the electronics are new where most retail shops do not replace the electronics unless they test bad. So the electronics you get already have a ton of miles on them. And lastly the Toyota Warranty is good if you drive your FJ to Summit and the trans blows up. There's a lot to be said about Factory Warranties when you are 2K miles away from home.
