Another FJ owner told me that Toyota installs all of the options at the factory but does not install the switch for them until the vehicle is ordered.

I dont know if this is true or not.

Our FJ does not have the subwoofer. Is the wiring harness in the FJ and all I need to do is add the sub woofer?
Another example is the off road lights. Does the wiring harness already exist in the FJ and I just need to add the lights and the switch?

For 2010 (and assuming 2011 models) not all FJCs have the subwoofer plug. To check you will need to remove the panel in the rear right of your vehicle to see if the plug is there.

Concerning the lights, depends on which ones you are looking for - there is a partial harness in for the roof lights - here is the forum page for installing the roof lights:
