I would not feel secure with the critical fuel pump ECU being secured with only one bolt, at least not if you ever intend to take your FJ off-road. If that one bolt loosens and the ECU pivots around and damages the connector or wiring harness, you are stopped dead, wherever you are. And especially because after the skid plate is installed, you can't periodically inspect the bolt, or re-torque it. Omitting one of the two original fasteners is quick and easy, like duct tape is, but probably not a good choice from a reliability standpoint.

When I relocated my fuel pump, I made two custom brackets and installed four RivNuts in the frame rail so the ECU is now secured by four bolts, not just two. (All four mounting screw are not shown in the photo - this was just an initial fit-check, before the stainless-steel socket-head screws were installed.)
