The gauge is designed to show "E" and the low fuel light come on, when there are still several gallons left in the tank. Some folks find that is when 4 gallons are still in it (about 20% of the tank capacity). So, it is necessary to use the trip odometer to track from there, to make use of the last few gallons.
From your description, it sounds like your FJ came originally with a gauge that for some reason didn't do that. Probably when the pump was replaced whatever it was that made your gauge special, went away. It might not have been the fault of who did your pump replacement, since it was designed to work the way yours is now working.

Fuel Tank Capacity

Fuel tank total capacity test results
Short answer: 21.2 gallons Long answer: Drove the vehicle normally until nearly all fuel had been consumed. Parked the vehicle on a level spot and let it idle until it stopped (less than 5 minutes). Attempted restart twice and confirmed it was out of fuel. Added 4.50gal from a jerry can and...

19 Gallon Tank?
Why is it when my gas light comes on and I fill my FJ up with gas it only takes about 15 gallons and no where near the 19?

Thought the fuel capacity was 19 gallons?
I usually drive my FJ for a good 20-30 miles once the low fuel light comes on or until I can reach a convenient gas station. Well this evening I pushed it REALLY far, but knew I had enough gas to get to a Chevron station where traffic wasn't quite so bad and would enable me to zoom in and zoom...
